Plot
Upon reaching the new location, a set of shady men and women are only leaving the city using a noisy, wriggling sack in tow. Once they see they’ve been captured, one of these goons, Folly, starts a conflict with the player. Following defeat, both individuals get away, leaving the sofa unattended. A girl emerges from the bag following some difficulty undoing the knot, and then promise to have noticed the kidnappers utilize some kind of strange looking Pokémon. The woman becomes the participant’s spouse and both go to discover the Mayor to clean things up. A strange guy bumps into the player as he leaves the Mayor’s office, even predicting he will observe the player sometime in the future. The player and partner then put in the house as the woman proceeds to alert that the Mayor of weird Pokémon which have a dark aura and attack individuals. The Mayor guarantees that the team which he will look into this case, and suggests going to the city’s Stadium. After this scene, the woman, Rui, becomes the participant’s permanent partner, and will follow the player during the duration of this game.The game begins with a opening scene depicting the player stealing equipment from the strongly guarded headquarters of Team Snagem, then proceeding to flee with an Espeon and Umbreon since the base explodes. After riding on a peculiar one-wheeled bike for a while, the player stops at the gas channel of Outskirt Stand. The player battles Rider Willie, that tells the player about Phenac City after he is defeated.
The player attempts to save the Mayor, but locating the decked-out Miror B. and his family buddies in his wake. After beating in a battle, or catching the Shadow Pokémon, the player tries to leave town for Pyrite Town, but is waylaid by brightly clad goons at every exit. Each has a Shadow Pokémon, however, overcome of one will cue the others to leave.

Battle, Venus in The Under and Ein in the Shadow Pokémon Laboratory, the player goes to Realgam Tower; later beating the Admins again, Gonzap comes out and shows Cipher awarded Team Snagem that the Snag Machines; and then this Snagem gave the Pokémon to Cipher, who made Shadow Pokémon; meaning that this was all one master plan hatched by Cipher. After beating Snagem, Nascour–the manager of Cipher–is conquered by the participant. Afterwards, it is shown that Phenac City’s mayor Es Cade is really Evice, the true boss of Cipher. After he’s defeated, he attempts to escape; however, fortunately, a Ho-Oh employs Sacred Fire to prevent himsaving the day.

Purification
Pokémon in the game could be purified in various ways.
- Walking round with Shadow Pokémon at the party.
- Battling together and calling out when the Pokémon reaches its Hyper Mode.
- Placing a Shadow Pokémon in the Pokémon Day Care in Agate Village.
When the Heart Gauge reaches the point at which it says”The Pokémon’s heart is about to start! Undo the final lock” , Trainers would visit the Agate Village shrine and utilize its power to restore the Pokémon’s center and take out the movement known as Shadow Rush.
